I have the same problem on all characters on my account and from what I can tell, no progress has actually been lost, it's just the display that's broken. Even though the number remains a zero, the game is still saving your progress on the achievements and granting you the achievements when you complete them, it's just not displaying the progress. Which, to be completely fair, is still really annoying because there's no way to know how far you are from completing an achievement, but at least progress isn't lost. If I had to start the 5,000 World Bosses cheevo all over from the beginning I'd probably hurl.

For how long do those not marked stay there ? If it's also 5 min then finding all wont be easy.
It's definitely more than 5 minutes because it took me a while to find both of the ones I managed to find. I don't know how long exactly, but I would say at least half an hour, so there's plenty of time.

Edit 2: I was unable to find Foretta in Poporia, but I was right about the time: he was there for 30 minutes.

Found another one, Silvette who spawned in Sylvanoth. He was in Darkquaver Woods, very close to the teleportal to Grotto of Lost Souls:

Anybody knows locations of other regional merchants ? Like the one in amadjuak trading post. I remember seeing message that something spawned in sienna canyon region but couldnt find him.
I haven't found that one, but I found Veracun who according to the alert spawns in Velika. Well, turns out he's not actually inside Velika but in Velika Outskirts, around the Super Quiz Bowl area:
